Watford struck on the stroke of half-time when Ross Jenkins' pass found Marvin Sordell, and the lively forward picked out Craig Forsyth, who beat goalkeeper Lee Grant with a downwards header.
The goal came against the run of play as the Clarets had looked in control.
Dean Marney saw an early volley dip narrowly over from just outside the box, Ross Wallace and Kieran Trippier were both blocked out and Jay Rodriguez went close with a scissors kick.
Former Burnley striker Chris Iwelumo has so far done little to trouble his old club on his return.
