Ashley Carter put Padiham ahead in the fourth minute but Mossley levelled in the 10th minute through on-loan Bury man Tom Pratt.
The Storks were back in front eight minutes before half time when Louis Mayers netted with a free kick. They then had numerous chances to add to their lead after half time but Luke McCarthy levelled on 66 minutes, before Andy Keogh won it for Mossley with five minutes left.
